My notes are all written on paper and kept in a big folder, but I manage to keep them organized by making sure I know where all my information is. First and foremost, you MUST date your work. Every note should have a date before it so that if a new idea causes an old idea to become irrelevant, you'll know which idea is the newer one if you're looking back later on.
Also, if you make notes over a long period of time and end up with pages and pages of notes, archive them.
Get a blank piece of paper and title it "january-march 2005" or something like that, and put all the notes(in order) behind it. Staple it together, and make a quick table of contents on the cover page.
It sounds like alot of work, but if you end up with 100+ pages of rough notes, it'll save you alot of trouble.
